Any petroleum based substance left on the subfloor prior to the install can cause that type of staining. (EX: Minwax stain, paint thinner, kerosene, etc.) They actually get soaked into the backing of the floor, bleed through and give a type of discoloration you are describing. I would especially think this is what happened if the stains were gradually appearing rather than happened all of a sudden. Have you talked to the dealer where you purch. the floor?
